First, wind the operations down
Nothing closes cleanly while work is still in progress. Finish the jobs under contract, or settle them, and stop taking new ones. Collect the receivables while the phone is still answered.

Cancel the Iowa registrations one by one
The Iowa Department of Revenue keeps each tax type under its own permit: sales and use, withholding, and the smaller ones. Cancelling them is one request, but it is your request, not the Secretary of State's.

Dissolve the entity, then terminate it
The Secretary of State filing comes near the end, not the beginning, because everything before it needs a live company to do it.
For an LLC, the members consent, the company winds up, and a statement of dissolution goes in for $5. For a corporation, articles of dissolution go in at the same $5, stating the corporation's name, the date dissolution was authorized, and that the shareholders approved it where required.

What to keep after the last filing
Termination is the last filing, not the last obligation. The records outlive the company, and the agencies keep asking for them.
The IRS expects employment tax records kept for at least four years, and a statement naming the record-keeper attached to the final employment tax return. The last bank statements, the claims notices, the dissolution filing receipt and the permit cancellations all belong in that same box.

Should I dissolve the LLC before or after cancelling the tax permits?
After. The final tax filings and permit cancellations need the company's accounts, and the wind-up work needs a company that can still act. The statement of dissolution ends the entity; do it once the obligations are closed, and terminate last of all.
What Iowa tax permits must be cancelled?
